Shafer, who led successful defenses at Stanford, Western Michigan and Northern Illinois, failed to bring similar results for the Wolverines, who finished with a school-record nine defeats this season.
The Wolverines (3-9) recorded one of the worst defense in the school's history, ranking 10th in the Big Ten in points after allowing 28.9 ppg.
UM defense had never allowed even 24 points per game before this season, when things unhinged.
The team also placed ninth in yards allowed per game with 366.9 despite the return of all four starting defensive linemen.
The experience in the secondary also did not produce the desired results, allowing 230 passing yards per contest.
Michigan coach Rich Rodriguez, who confirmed Shafer's resignation Tuesday, has yet to announce a replacement at the position.
