It was the first goal of the season for the Galaxy superstar, who scored in the 80th minute from atop the penalty area following a throw-in.
An unmarked Beckham got the ball then launched a shot that zipped past Chivas USA 'keeper Lance Parker and into the left post.
The English midfielder nearly added an assist that could have stretched the winning margin to 2-0 if not for Parker.
In the final minute of injury time, Beckham back-heeled a pass back to Landon Donovan, who pounded a grounder that was saved by the Chivas USA stopper.
Apart from claiming the season series against the Goats at 2-0-1, L.A. also improved to 9-4-11 to move within two points of Western Conference leaders Houston.
It was also the Galaxy's seventh Major League Soccer victory in their last 10 fixtures.
The Galaxy will aim to carry their winning ways in their next league fixture when they host FC Dallas on Sept. 12.
Chivas USA, who dropped to 10-9-3 with 33 points behind Real Salt Lake (9-9-6, 33 points) in the Western table, will try to bounce back when they entertain New England on Sept. 13.
